Akatsuki was a group of ninja who operated outside the normal framework of hidden villages. Akatsuki took various forms and had various leaders over the course of many decades. Though they are considered either subversives or criminals, all seek to improve the world in their own unique ways. Each Akatsuki had several bases across the world, which were inaccessible for a variety of reasons, such as their remoteness or security measures that protected them.

Black Zetsu, as part of its master plan to resurrect its mother, originally conceived Akatsuki. However, Black Zetsu misled Madara Uchiha into believing that the idea was his own through a ruse.

During the Third Shinobi World War, Yahiko established Akatsuki with his childhood friends Nagato and Konan. As citizens of Amegakure who had been orphaned by the Second Shinobi World War, the three formed Akatsuki as a means to bring peace to their home country, which was frequently caught in the crossfire of the Five Great Shinobi Nations' many conflicts.

When they were older, the three encountered Tobi, who claimed to be Madara Uchiha. Tobi stated that Nagato was the Sage of Six Paths' reincarnation and offered to teach him how to control his Rinnegan power, but Yahiko distrusted him and urged Nagato to reject his offer. Nonetheless, according to Tobi's claim that it was he who persuaded Yahiko into forming Akatsuki, unaware of Konan.
